You shouldn't.

The purpose for Skip Folder is only to skip certain folder that are NOT movie Folder names.

Eg:
C:\Whatever\50 First Dates\Screenshot\image01.jpg

When image01.jpg is checked, it will look for the folder it came from. - which is Screenshot.
Since we define "Screenshot" as a folder to skip, it will then look for the parent folder (50 First Dates).

This is the purpose of Skip Folder.

I have a suspicion to what went wrong. I use Live Mesh (Microsoft) to sync folders. And I think the txt files for reference may have gotten out of sync and screwed up between 2 computers.

Don't think so. I can simulate the same problem on my end when no Skip Folder is entered.
All my movies showed up as some weird movie name.

Just to explain a bit more about movie mode.
Fetch Folder IS important. Besides quick paw fetch, it also servers as a block for folder name checking.

Fetch Folder assigned Eg:
C:\Whatever\UnsortedMovie\50 First Dates.avi

When theRenamer checks 50 First Dates.avi, it will look for it's parent folder (C:\Whatever\UnsortedMovie\).
AND
Since C:\Whatever\UnsortedMovie IS the Fetch Folder, theRenamer knows Not to use it, and Not to continue checking parent folders.
theRenamer has no choice but to scan the filename instead.
